Are the plugins that you mention Auria FX plugins (PSP, FabFilter, etc.) or IAA apps? If they're regular FX apps, loaded as IAA plugins then that will explain why their settings are lost. Always assuming you have sufficient free disk space on your iPad to accommodate a few copies of the mixdown file, I would tend to Mixdown to AudioShare, rather than Dropbox. From AudioShare you should be able to Open In to your mastering app(s).
